seqMINER needs two kind of input file, both of them should be in BED, SAM/BAM or BOWTIE format:



(1) reference coordinate file: the reference loci where data needs to be collected.


 Can be the peak coordinates detected from your sequencing dataset by a ChIP-seq package like MACS, FindPeaks, etc ...

 Can also be loci extracted from annotation database. e.g. all the RefSeq transcription start sites.

(2) aligned read file: The aligned raw reads from the datasets you want to investigate.
